If you do that too much, it'll stop recharging, the way to fix this is you'll need to touch a good battery with a bad battery on the + ends of the battery, then have a metal wire touching both -(minus) ends for 30 seconds which will give it a bit of charge so the charger recognizes the battery. The cells accepted in the range of 103% to 111% of rated capacity when charged from "empty" (had been discharged to about 0.9 V/cell), and my IQ-338XL had no difficulty properly terminating charge of any of these cells. The small differences between accepted and delivered capacities show good efficiencies at the modest currents (500 mA discharge, 1.5 A charge) applied via the IQ-338XL.
