Which padlock size do i need for this storage container?

You can use a mini to a regular size, if you enhance photo you can see the areas for a lock or locks

will glocks big stick mags (33 round 9mm and 22 round .40) work?

I have 30 Rnd 5.56 and 15 Rnd FNX .45 double stacks stored in there so I would assume if your mags are double stack like my .45 and about as long as the 30 round 5.56 they should fit as there is about an inch clearance above the top of the 5.56 mags. I also have 19 Rnd XdM 9mm mags and they fit just fine. Perhaps you can use those as a gauge Good luck. I hope this helps.

Are the covers on the MTM boxes removable?

Mine is removable. Not as simple as a steel ammo can, but it's doable.

Will this fit Springfield xd 9mm magazines?

They should. It fits my Glock 9/ 40 mags, as well as Glock 45 mags quite nicely.
