Again, not sure what Funko you're referring to but a high pre-order price could be based on limited editions or exclusive editions or else expectations of a coming important big seller. $64 seems excessive for a pre-order for a Funko. Highest I've seen has been $30 as standard. Don't be afraid to see how releases play out across many Funko vendors. Type Funko Pop in Google to explore the market.

Q: Does it come with a protector case?

Funko Pop!s come from Funko in a cardboard box with a window in the front extending over one side of the box. Funko does not put the box into a protector case when sold to a buyer. Including a protector case would be up to the reseller. This reseller does not provide this figure in such a case.

Q: Why is your pre order price $64, when its only $10.99 on Pop in a Box?

I'm not sure what Funko Pop you're likely referring to, but often times special or exclusive editions, or else re-runs of the same character pose (current Silver Surfer, Human Torch prime examples) can alter price. PIAB is a great outlet. Get the character and enjoy it if it suits your wallet. I do often myself. Deals and options are everywhere.
