will this tool work with my 3 ton central Air Conditioner's Capacitor ?

Yes, it will. Just make sure to attach the clip to a non painted metal surface first. I have used it for many air conditioning capacitors.

When you say High Voltage, what do you consider high voltage?

This is designed for tube amps, so I'd expect in the 5-750v range.

I need to discharge up to 5kV, will this discharge stick handle that?

yes,, it has resistance to ground so it won't arc. so leave it @ 30 seconds or so to be sure,

If microwave is unplugged you are not discharging capacitor to earth ground correct?

No, the capacitor holds a charge long after the unit has been unplugged. The capacitor should always be discharged with this stick. Very safe and easy to use.
