Well the threads on the lid fit a Nalgene style bottle?

Don't know. What I did was purchase a rubber o ring and it sealed the bottle.

Will this lid fit on the smaller bottle that comes with the old kit ? i have use for the vertical ports on the new lid but not the large bottle.

No, at least it didnt for me. This bottle is a screw on threaded bottle but the kit came with a turn-locking lid.
